Cages
The author uses the image of a cage to suggest that everyone in some way finds themselves in a cage and that they should not only be aware of it when it happens, but should also find a way to break free of it. Throughout the book there are references to cages. Literally, many of the animals that are experimented on are held in cages, and they are freed from these cages by Storm and later Twist and his kids.
Flashdrive
The flashdrive represents the physical truth about what is happening in Singular. When Harmon switches out the drives for fake drives, he is in essence, hiding the truth.
