It has been established that Amanda and Elyot are capable of loving each other passionately in one breath and viciously attacking each other in the next. It is as if Elyot realizes that in order for the two of them to experience this wild love, they have to deal with the consequences of their fighting. Amanda realizes this, which is why she says that they need to focus on the best of their relationship instead of the worst.
