How does Jake explain why he is going along with the Director’s illegal orders?

Jake says that he is sorry to have to do it, but he feels it is necessary to keep an eye on the Director from the inside, where he has power to observe and also blunt the effects of the Director’s policies. He does not yet come out to say that he is preparing to oppose the illegal practices in the camp.
