Sansa runs from the Castle in a Feast for Crows after Joffrey's murder because she's sure that they will discover that the hairnet that she wore had the poisoned amethysts on it. Though she did not poison Joffrey, she knows that they will no doubt blame her. She runs because she's afraid they will kill her.
