The word, Babylon, is most often used to suggest an atmosphere of vice and luxury. When the ancient city was destroyed in 689 B.C., many saw it as a sign of divine vengeance. The use of the word in the title of the novel most likely applies to Nathan's relationship with his niece, which develops throughout. Nathan is troubled by his sexual relationship with her, considering it to be a form of incest, but not enough to resist it.
